will the full arrow system that fits the S2R800 fit the S2R1000? i'm sure that the cans are the same , but i'm not sure that the header pipe is the same. ???

It's not. You'll need a different header. Exhausts are expensive, but worth it; just find the right setup.

the 800 exhaust has no provisions for the 1000's o2 sensor.
