'05 S4R cutting out

I can rev the engine sitting in neutral, but when I am on the road, it starts cutting out when I peg the throttle, especially in higher gears. I have a 2-1 header on it and have tried adjusting the mixture with the tc2 power card that's installed on it and it still cuts out no matter how it's set.
I originally thought my coil may be bad, as I had issues with water getting past the plug boot and getting the same problem cutting out in the past.
Just back from a short ride and noticed the regulator was too hot to touch. Is this normal?

I can't get it over 60-70mph without nursing it. When I twist the throttle it feels almost like the rev limiter is kicking in.

check your battery checked or take it out of bike and put it on a charger if it smells like rotten eggs or won't charge its bad!!
