Are you running the stock exhaust, or did you put an aftermarket pipe on there? The 07-08 1000 (yours is an 695, no?) ECU is set up for Euro 3 emissions and is REALLY lean, and I assume all models are the same. This causes popping on the decel, snatchiness when on/off the throttle and (for some, not me) backfiring. I didn't have an issue until I put a midpipe on there and then the problems manifested.
To test it, disconnect the O2 sensor. This will cause the engine light to go on but will also cause the ECU to go into a 'canned map' mode, which is richer than normal running. If it gets smoother then there you are. It's a total hack but if it works...
I would also zero out the ECU by disconnecting the battery for an hour and turning the bike on/off 2 or 3 times in that state to be sure it's 'forgot' it's learned map.
As you've already pointed out, a look-see at the plugs at this point would be a good idea.
